I had a root canal on #3 about 4 month ago by my general dentist.
Because I moved right after the root canal, then having new insurance,
finally yesterday the endodontist did apicoectomy on #3. The surgery
took two hours and he pulled out two pieces excess fillings. There is
still a large piece of object he couldn't pull out because it is
related to sinus. He mentioned I need to see an oral surgeon. I am
totally confused how this happened and the endodontist wouldn't
explain clearly what's going on and gave vague answers. All he said is
excess fillings. Can anyone tell me what's really happened to my tooth
and what should I do to get the large piece out of my gum/root?

Any suggestion is greatly appreciated.

"Excess" is not always bad. Need a radiograph to comment (and
maybe what type of root canal filling was used).

My car makes this funny noise when I pull out
of the driveway, but only in the morning.
Can you tell me what it is ?

We need more information, can you post a radiograph (x-ray) ?

Otherwise there's about a snowball's chance in hell of helping you.
Call the endodontist and ask the questions you asked here.
